Q: How do you use the jig on the other piece of wood if the holes aren’t centered on the piece. That is if the pieces are different sizes.

If you are trying to make different thickness of wood flush on the face you would have drill the dowel joints on the thinner part and insert centering point into you dowel hole and make the thicker piece.
