Does this go over the flared portion of the line that goes into the pump or over the threads against the nut that tightens into the pump?

Not sure if I fully understand your question, but this washer goes on all the way past the threads and against the nut (which could be going into your pump, hydroboost, gearbox etc). For my line, it was a pain as the washer was a little too small for my application (05 f350 with the 6.0).

What size are these. What’s the Inside diameter?

One is .455" ID The other is .525" ID

How many come in a set? Is it just two?

Yes, there are two nylon washers in the package, though you only need one if you are replacing the pump.
