Is the pump submersible? Or do you have to only have the base in water?

yes it is submersible. Just be careful to properly cover the wire´s end, but the pump is fully submersible.

Can I program it to do the opposite - when there is water, the pump turns on and takes the water out, and turns off when it's dry - like a sump pump?

This kit is just the external parts for the project; not the “brains.” So, nothing here can be programmed. But, the arduino you’re attaching them to can be programmed virtually any way you want. Although, I think a water level sensor would be more suited for your case, I believe the parts in this kit would also work.
